How do I know how much a platform charged on currency conversion?

Divide the amount received by the amount sent to get the implied rate, then compare it with the reference rate for the same date. The batch tool does this per row and reports the markup % and FX cost.

Is the reference rate the rate I could have got?

No. It is a daily reference (mid-market style) rate; real conversions include a spread. The comparison shows how far the platform rate is from that benchmark.

I am a freelancer in India or the Philippines paid in USD. How do I see what PayPal or Upwork kept?

List each withdrawal with its date, USD amount and the INR or PHP amount that reached your bank, then paste the rows into the batch tool (USD to INR or USD to PHP).
